Will the XC43 (when paired with the MC43FS) inputs to be allowed for use in Functional Safety Marked Function Groups in a future version of IqanDesign?

Yes, there is a firmware update for XC4 with all the necessary diagnostics coming in the next version, IQANdesign 6.07
XC43, XC42 and XC41 will be possible to use.
Is there already a date for the publication of IQAN Design 6.07?
Not an exact date but it won't be long, the 6.07 release is scheduled for November.
If I order an XC42 today will that be upgraded with the new software, or will there be separate partnumbers for XC42FS?
The part numbers will be the same and the master module will update the firmware in the XC4.
The project for safety certification of IQAN-XC43, -XC42 and -XC41 expansions has now been completed.
